The Faculty of Natural Sciences and Engineering was established in 1995 after the division of the Agrarian and Technological Faculty (ATF). The Agrarian and Technological Faculty (ATF) is located in the city of Manas, Sputnik microdistrict, in the building of the former Jalal-Abad Zoo-Veterinary College.

From its founding until 1997, the faculty was headed by U.Z. Murzakulov, PhD in Veterinary Sciences and Associate Professor of the Agrarian and Technological Faculty.

In 2013, the ATF was reorganized and renamed the Faculty of Natural Sciences and Engineering (ETF).

The first graduate of Jalal-Abad State University to defend a dissertation and receive an academic degree was B. Ernazarova, a student and ATF employee (she graduated with a degree in Chemistry and defended her PhD dissertation in December 2002).

Two deans who creatively led the Faculty of Agricultural Sciences combined their doctoral dissertations with their current positions (A. Ashiraliev in 2002 and A.P. Alibayev in 2008).

From 2017 to June 2025, the faculty was headed by PhD in Engineering, Associate Professor Zh.B. Shamiev.

In 2025, the faculty was transformed into the Agrarian-Technical Institute, and Doctor of Economics, Professor A.B. Karbekova was appointed the institute's first director.
